Both teams had a player sent off in the tie, while Mukoko escaped punishment for a headbutt attempt on Pirates' Masindi Nemtajela and a stamp on Oswin Appollis.
He also celebrated wildly in front of the Pirates bench after the final whistle before a confrontation with Pirates captain Nkosinathi Sibisi.
CAF have since reviewed the footage and issued a two-match ban.
